Yeah, I wondered about the MoL and angels myself - because in S4, it's made quite clear that angels haven't walked the earth for at least 2000 year (ie: since the birth/death of Christ) - so how the heck did the MoL know that a)angels existed, b)angels possessed people, c)angels left grace behind when they did, d)you could remove that grace. My only theory is that the MoL are an extremely OLD institution and/or they came into contact with ancient documents that detailed this information (from, let's say, Egypt, during Moses' time)... and then designed the syringe based on descriptions of such implements in the documents.
And then, as you say, those things just got put on a bookshelf and they weren't necessarily pertinent, so not all the MoL knew about them... or they just figured that if "angels" came up, they'd look in the library card index and find the info they needed, much like Sam could do when his imaginary friend popped up and said he was a certain type of being.
Good point about Dean possibly becoming a little uncaring again, because of the Mark - and yeah, the meanness of it was probably what frightened him into having the little demon panic in the bathroom.
A spirit isn't necessarily tied to ALL of someone's possessions, otherwise they've have to burn an AWFUL LOT of stuff every time they wanted to get rid of a ghost. It's just attached to objects that the SPIRIT finds meaningful - for some reason, for Bobby, that was his flask, rather than the hat he was shot in. Bobby had many hats, so it makes sense that he wouldn't be attached to just one - whereas he might have only had the one flask, and it might have had sentimental value, so it was easier to attach himself to it. It's usually just one object that ghosts attach themselves to, rather than multiple objects, so I didn't see anything weird about them still having the hat and it not being the thing that tethered Bobby to earth.
