He's only rebuilt him three times, hasn't he? 5x01, 5x22, and during S7?
I think it was Naomi that explains that Cas was reprogrammed many times before the Winchesters... maybe he had similar experiences of being rebuilt as well and just doesn't remember them?

I enjoyed the ep - especially Sam and Dean in the fog and Chuck's song<3
